I am on a warehouse sim project. I wonder why in recast when there is some spaces underneath a shelf, it should be marked inwalkable, but it isn't. Why recast marks everything pointing upward as walkable. If a character pathfinds, it will walk thru the shelf or just step into it and stay there,
Is it supposed to be like that?

There is a parameter you can set which is the "agent height" or something like this. I don't remember nor have access to the exact name. Recast will check if there is enough clearance to fit that height and should flag and cull the regions accordingly.
