I have a 2d sprite engine that has a color key for the game sprites (it is kind of like the infamous BOB Engine in TOTWGPG)However, my tile engine needs to initialize Direct 3D (for tile rendering) and now my white, red, blue, green (any color except black) color keys do not work, does anyone know what I should do.

Your best best is probably to get away from colorkeying entirely and think in terms of alpha blending. In D3D8, the D3DX texture loading functions take a color key parameter, but it basically sets that color to transparent in the alpha channel.
