The greatest "RPG maker" program is called "C++". Not only does it feature a fully-customizable sound, music, graphic, map, battle, menu, and anything else engine, it allows you to choose your own file formats, have as many characters, enemies, maps and whatnot as you want, and basically outperforms RM2k beyond your wildest dreams.

If youre not willing to learn C++, but want a bit...no, a lot more flexibility, you should try RPG Toolkit. I used to use RM2k, but then i got frustrated so I went to Toolkit and its a whole lot better. It has horrible default graphics though, but that can be fived by importing some RM2k chips in Bmp form.
