How can I scan through a rect on which a texture has been applied and get for each pixel the correspoding color and the alpha value so I will be able to store them in an array and use it for collision detection? If anyone knows a way to make collision detection using alpha channels or a good tutorial, please let me know.

Lock the texture.
Take a look here: http://msdn.microsoft.com/library/default.asp?url=/library/en-us/wced3d/htm/_wcesdk_dx3d_IDirect3DTexture8__LockRect.asp
