Water Effect on Commandos

Commandos use pre-renderd looping animation tiles. It''s created in some kind of 3D studio (MAX, Maya,...)

I take it from DarkWing''s response that it''s an animated texture. Basically generate the frames of the texture and then apply them to the water, looping them over time.
