True Space 3.1 programming

Hey, I''m having a bit of trouble trying to save the scale of objects saved in TS 3.1. I get the size of the object and then multiply each of the verticies by those values. That all seems to work untill I get say two cubes and bond them in union, when they render they seem very streched in the Y axis. And is the Y and Z axis the wrong way round in TS 3.1s VA? Thanks.
