OpenGL Transparency Help

I am trying to copy a square of pixels, and later paste it to another part of the screen using the readPixels and drawPixels commands. I would like to make the background color of this square transparent when it is pasted into the new area with drawPixels. Can anybody give me some help on how to do this? I am relatively new to OpenGL. Thanks!
