I don't know of an entire book available online for free, but here's some really useful things I've come across just digging around here on GDnet:

You can read a pdf of the first chapter of Beginning Game Level Design (a book that's featured on the GDnet homepage).

Information in the article Quake U. - School of Total Conversions really applies to indie development teams in general, and not just specifically Quake or total conversions.

Scroll to the bottom of this forum's FAQ (after you've read it) and check out the links for Chis Crawford's and Tom Sloper's substantial archives of game design articles.

You can learn a lot (for free!) just by picking through the Resource section of the nav menu at the top of this page.
