Mesh Compilation / Stitching

I'm looking for information on methods to compile a bunch of meshes together into one mesh. These meshes start out with some shared vertices where they join up, a somewhat shared animation and bone system, but are still separate meshes. Are there standardized ways of making them into a single mesh? In all honesty, it seems like it's not too hard of a problem, but I strongly suspect there's gotchas I haven't thought of. Can anyone share some links or stories of their experiences doing this?
