opengl or directx

Direct3D is the part of DirectX than handles 3D graphics. DirectX also contains parts for input and sound, for example, while OpenGL does not. Therefore you should compare OpenGL to Direct3D, not DirectX.

My ATI card is PCI Express too, but that only matters if your motherboard supports it (which, if it isn't relatively new it may not).

As for OpenGL vs DirectX, there are lots of games using both. Note that only Windows supports DirectX, so if you're running Linux on your computer you'll be using OpenGL.
