Take a look at this thread regarding sessions. Simply write something to a database table everytime that someone using a certain sessions tries to download a file. The best way would be rerouting downloads through a PHP script. That is, write a PHP script that outputs the requested file instead of linking to the actual file.

BTW: Are you really attracting so many downloads that you need to start queueing them? Apache is usually pretty good at handling those himself.
