ID3DXLine Draw() problem

I am having an issue with using ID3DXLine to draw 2D lines (with the Draw() func) into an offset viewport. Everything works find when I draw with the viewport set to the entire window, but the boxes I am drawing are offset when the viewport y starts halfway down the window. Drawing the exact same vertices but with DrawPrimitiveUP (with default D3D line prims), draws the boxes in the correct place. Has anyone encountered this problem, and if so how did you resolve it?
