OpenGL code runs slow on smaller harddrives

Hi all, I'm hoping someone can help me out with this. I've written some opengl code which works fine on my development machine. However I'm running it on other machines that boot the software from startup. When the software is booted from start up it slows right down. However this only happens on a startup, if I start the machine then start the software from command prompt or clicking it, it runs full speed. On further investigation I've found that the software runs full speed on large HD's however the small the haddrive the more the slow down. I've tried a pause at the start to see if it's the windows manager settling down but this has no effect. My openGL code uses display lists so I'm not calling the modles from the hardrive all the time, so I'm a bit puzzeled. Can anyone offer any advise? Thanks. Should point out I'm using Debian OS, but don't think that makes much difference, it seems to be something with calling the software from startup.

It sounds like your possibly using a lot of memory and having to start swapping...however I wouldn't think drive size would affect that, only drive speed.
