Right now I'm using an indexed vertex array to display my model. Now I want to add in my texture coordinates but the only thing is that the coordinates has it's own set of indices separate from the vertices. Would I be able to somehow use both sets of indices so that I don't have to re-make the model format I am using?

No, you cannot do that. You have to make sure that all attribute arrays use the same index array. But that doesn't mean that your file format must store the model that way. If not, you have to process the data after loading by shuffling, merging and/or duplicating attributes to make them match.
