in a shader

if ( R==25 && G==56 && B==123 ) discard; // well u get the idea

or better yet, eg when u load a texture everytime R:25 G:56 B:123 occurs set that pixels alpha to 0 else set it to 1, then use glAlphaTest( GL_GREATER, 0 )
