SDL input trouble on debian

Hi, I've been working on a game for a while using SDL. I had things working on my windows system, but then i switched to debian. Now the input events are coming in a few seconds late, sometimes getting lost. It was working fine before so i doubt it's my code. Mouse position queries are still instant, but clicks and key presses are delayed up to about 5 seconds or lost. I'm using SDL 1.2.4 (i think) with GCC. If anyone has any ideas or has seen this before please help. Thanks.

Update: done some experimenting, problem is much worse with openGL windows. I don't think it's just debian, as other applications work all right. Again, any help is appreciated.
