Deactivating mouse control over cursor

I have an eye tracker as an alternative input device for the cursor but unfortunately it doesn't override the mouse's control over it, causing interference when using it with the eye tracker. I still want to keep the mouse active for a first person shooter game for player rotation but I also want the cursor to operate independent from the mouse at the same time (I'm tracking player gaze points). So what I'm asking is how do you maintain mouse control for everything except the cursor? Thanks in advance.
