PIX output not the same

Hi guys,
I have an error when rendering my skybox with a typical z test method in DX9, i.e. it renderers over everything suggesting its passing the depth test every time. I'm trying to debug it with PIX however when I capture a frame to debug using f12 the final output Render from PIX shows it just as it should be, i.e. pixels are passing and failing the depth test as expected and the scene looks fine. Any suggestions as to why this might be?
