Side effects in FRAPS?

Hi again all. Today I tried filming a project using FRAPS but unfortunately as soon as I hit F9 the physics and updates in my game went a little...crazy. Why on earth is this? My game runs on a deltaTime value each frame so if there was any slowdown then that shouldn't affect the dt value right?
