I believe some folks over at FullSail in Florida did the Quake Clone, or at least that is where I saw it. Looked pretty good.

I agree with WayfarerX: Java3D is probably your best bet at the moment for books on the 3D api. Also do a search on Java3D API at javasoft's site, somewhere hidden there they have a couple of demos you can download (with source). The only one I have looked at was a Tempest clone.

Also I think I remember there being quite a large thread on gamasutra about Java and games. I cant find it again though, which is too bad since it had posts from two of the folks from Sun in charge of hyping java as a viable game platform.
