Heightfield/landscape question

Something I don''t understand about heightfields. I understand that black is the lowest point and white is the highest. So, how come I design a heightfield with several totally black areas, yet when I add water to the map, I have to raise the water level to like 2000 to get it to show up in those areas? It seems like with so many black areas, I would think I''d get at least some water showing up at much lower water levels. Anyone have an idea?
