IIRC, I ever saw an application in window where it has additional button on its title bar (it's idm 'minimize to system tray' button btw). That makes me think there is a way to customize (either set custom position or custom images) for the minimize, maximize, and close button of a window. But I'm not sure, could it be done? and if it's not possible can I add additional button on title bar? (like IDM does)?

It can be done, but you have to do it yourself. Look into "owner draw" and the "non-client area" on MSDN; unfortunately that's the only bits I can remember offhand, but hopefully that gets you moving in the right direction :-)
